Question..should I separate only her in a breeder net?! She hides all day in the coral rock now. That way I can see her all the time.

What else you have in the tank? If she have a good hiding place where she's away from the other fishes she should be ok, especially where the fry can hide away from other tank mates .

I have a coliseum and a rock that has an opening she goes off in..I really don't like her in it. I'm afraid she may get stuck somewhere in it.

Have you seen if its eggs or swimmers she's carrying. If you have an extra tank you could strip her and put the eggs in a tumbler or swimmers in there, make sure you have a sponge filter though.
